If you are using the Apogee word clock card as a master and if that is the problem, then strictly speaking, the top diagram here is the set up you should be adhering to.

Pops are heard at random times when console is untouched. Similar to the pops when you change the sample rate and or word clock.

If it were me I'd disconnect my interfaces from the console and the word clock and see if it still does it. if not, add the interfaces back to it one at a time to see if it's one of them.

Unless of course you've already done this, then ignore.
